    Naturally occurring antiviral drug resistance in Avian H5N1 virus

    Oral Presentations - Antivirals and ResistanceResistance to the neuraminidase inhibitor, oseltamivir, was found in H5N1 virus isolated from infected patients in Vietnam but no recent avian H5N1 isolates have been reported to possess known neuraminidase inhibitor resistance mutations. It is still not clear whether the NA1 gene neuraminidase mutation, His274Tyr, detected in H5N1 infected human cases originated during disease treatment or came from the avian virus source. A 2002 HK chicken H5N1 isolate was found to contain the His274Tyr mutation on NA1 and resistance to oseltamivir was confirmed using a cell-based assay. To investigate if His274Tyr might naturally occur at low levels mixed with wild type in H5N1 poultry infections we examined isolates from different hosts and geographical locations using a differential RT-PCR assay. The His274Ty quasi species was more frequently recognized in isolates from infected chickens than in isolates from ducks and geese, but no geographical difference was observed. Close surveillance of mutants in the virus population, combined with pursuit of alternative therapies, is essential to H5N1 pandemic containment strategies.postprin

    Parallelization of Kinetic Theory Simulations

    Numerical studies of shock waves in large scale systems via kinetic simulations with millions of particles are too computationally demanding to be processed in serial. In this work we focus on optimizing the parallel performance of a kinetic Monte Carlo code for astrophysical simulations such as core-collapse supernovae. Our goal is to attain a flexible program that scales well with the architecture of modern supercomputers. This approach requires a hybrid model of programming that combines a message passing interface (MPI) with a multithreading model (OpenMP) in C++. We report on our approach to implement the hybrid design into the kinetic code and show first results which demonstrate a significant gain in performance when many processors are applied.Comment: 10 pages, 3 figures, conference proceeding

    Programmed Iteration Controls the Assembly of the Nonanoic Acid Side Chain of the Antibiotic Mupirocin

Mupirocin is a clinically important antibiotic produced by Pseudomonas fluorescens NCIMB 10586 that is assembled by a complex trans-AT polyketide synthase. The polyketide fragment, monic acid, is esterified by a 9-hydroxynonanoic acid (9HN) side chain which is essential for biological activity. The ester side chain assembly is initialised from a 3-hydroxypropionate (3HP) starter unit attached to the acyl carrier protein (ACP) MacpD, but the fate of this species is unknown. Herein we report the application of NMR spectroscopy, mass spectrometry, chemical probes and in vitro assays to establish the remaining steps of 9HN biosynthesis. These investigations reveal a complex interplay between a novel iterative or “stuttering” KS-AT didomain (MmpF), the multidomain module MmpB and multiple ACPs. This work has important implications for understanding the late-stage biosynthetic steps of mupirocin and will be important for future engineering of related trans-AT biosynthetic pathways (e.g. thiomarinol)

    Shift-invariant-subspace discretization and volume reconstruction for light field microscopy

    Light Field Microscopy (LFM) is an imaging technique that captures 3D spatial information with a single 2D image. LFM is attractive because of its relatively simple implementation and fast volume acquisition rate. Capturing volume time series at a camera frame rate can enable the study of the behaviour of many biological systems. For instance, it could provide insights into the communication dynamics of living 3D neural networks. However, conventional 3D reconstruction algorithms for LFM typically suffer from high computational cost, low lateral resolution, and reconstruction artifacts. In this work, we study the origin of these issues and propose novel techniques to improve the performance of the reconstruction process. First, we propose a discretization approach that uses shift-invariant subspaces to generalize the typical discretization framework used in LFM. Then, we study the shift-invariant-subspace assumption as a prior for volume reconstruction under ideal conditions. Furthermore, we present a method to reduce the computational time of the forward model by using singular value decomposition (SVD). Finally, we propose to use iterative approaches that incorporate additional priors to perform artifact-free 3D reconstruction from real light field images. We experimentally show that our approach performs better than Richardson-Lucy-based strategies in computational time, image quality, and artifact reduction

    Structure and Function of the α-Hydroxylation Bimodule of the Mupirocin Polyketide Synthase

Angewandte Chemie International Edition published by Wiley-VCH GmbH.Mupirocin is a clinically important antibiotic produced by a trans-AT Type I polyketide synthase (PKS) in Pseudomonas fluorescens. The major bioactive metabolite, pseudomonic acid A (PA−A), is assembled on a tetrasubstituted tetrahydropyran (THP) core incorporating a 6-hydroxy group proposed to be introduced by α-hydroxylation of the thioester of the acyl carrier protein (ACP) bound polyketide chain. Herein, we describe an in vitro approach combining purified enzyme components, chemical synthesis, isotopic labelling, mass spectrometry and NMR in conjunction with in vivo studies leading to the first characterisation of the α-hydroxylation bimodule of the mupirocin biosynthetic pathway. These studies reveal the precise timing of hydroxylation by MupA, substrate specificity and the ACP dependency of the enzyme components that comprise this α-hydroxylation bimodule. Furthermore, using purified enzyme, it is shown that the MmpA KS0 shows relaxed substrate specificity, suggesting precise spatiotemporal control of in trans MupA recruitment in the context of the PKS. Finally, the detection of multiple intermodular MupA/ACP interactions suggests these bimodules may integrate MupA into their assembly
